I absolutely LOVE Hyren. I plan on sticking around for a while.
The one thing I'm having problems with is the Pokemon encounter mechanic. Does the random pokemon generator factor in the player's target pokemon? I've liked the results of the wild pokemon that have been generated for me, but I can imagine some others feel differently...
Also, completely random starters might prove difficult to some. Maybe there could be a list of starter pokemon that the player would "choose" from in their job's Headquarters, then a mod could create a thread around that pokemon? I love how the pokemon is found during a task given to the player- but the absolute randomness of the pokemon is kind of a turn-off.

Factoring in the person's target Pokemon first off comes with the area. How much of a chance is someone going to have if they're looking for a Poliwag in the Charred Geysers? Not much, if any. What takes the person's target Pokemon into account is the mod dealing with the thread. Depending on the area and the type of thread, the mod will figure out if there is a chance for it to occur. Instead of being completely random, I tend to generate a percentage number and if the target Pokemon is within the 10% of the range that I randomly chose for the day, then the person gets it. There is only, at most, a ten percent raise in chance of meeting one's target Pokemon.
In terms of random Pokemon in general, they are not completely random like that. Environment is taken into account for one, diversity on the site is also taken account. I can not speak for the other mods but I try my hardest to not give out a Pokemon encounter with Pokemon that are already out there on the site. I have a Magby and, unless a person has Magby as their target, then there is little to no chance of myself putting a Magby into the thread from catching purposes. Even if the randomness is a bit of a turn-off, there are over 380+ normal rarity Pokemon that everyone can have so why are we going to go repeat Pokemon so early in the game?
In terms of having the person pick out a specific starter, this goes hand in hand with the whole 'repeating Pokemon already' thing I just spoke of. It's not a bad idea but when the setting of the site itself is one of diversity, I see no need for having a starter Pokemon system that is going to hinder the diversity of the site. What would it look like if everyone suddenly had one of nine Pokemon that could be chosen? Everyone's going through the same thing, there would be no need to trade Pokemon if everyone was dealing with the same ones then. The different jobs also make the random Pokemon even more vital because if there is a trainer who randomly has a Swellow and wants to trade it for a strong Cubone that a Coordinator has, it's going to work. Of course, the diversity also helps in the target Pokemon, as seen already. Bria and Sykan have traded Pokemon already because their targets were with someone else.
If people really want a possible list of starters, I see no harm in that so long as they know that that list would not be the only option. I see them as taking the fun out of writing the task centered around the specific Pokemon and also hindering the player's ability to really grow their team. We can have them, so long as people are asked 'Would you like a Pokemon from the list, or one randomized for your Starter?' Of course, the starter list takes away a bit of the fun in Hyren but if it can be integrated well and you think it'll bring more people here, we can attempt to bring it up here.

I wasn't aware that environment and such was factored into the random pokemon generator. Honestly, that alleviates some of the "problem" in my eyes.
I also like the idea of having a list to choose from OR have a randomized pokemon. That way people won't be stuck choosing one of 10 pokemon or so if they don't want to.
I guess what I'm thinking is it would be nice if someone looking for a certain pokemon (like their target pokemon) could be rewarded with finding that pokemon within 5-6 encounters or so (if they're looking for it hardcore).
However, I started with this opinion before experiencing the great RP elements of Hyren. I'm beginning to lose my opposition to the randomness... But I still feel that being able to choose a starter would be nice.

In a way I agree. First off I adore hyren its brilliant, very well done, and I want to stick around. I like the idea of choosing your starter, but I also like the randomer, it's a big suprise and its interesting to be suprised with your pokemon. Although it can be annoying to get one you don't like, so I thought, what if 3 starter pokemon (or how ever many you want to use) were randomised. Then the person could pick ther favourite from the randomised 3 and do the quest revolved around it.

I personally like Minjii's suggestion you keep the feeling of diversity, but at least you'll be able to avoid a pokemon you really aren't impressed with (Rattata, Luvdisc, we're looking at you! <.<)
